The net charge on a charged capacitor can be zero actually. Energy is stored in the capacitor through separation of opposite charges by using a dielectric material.

Each capacitor plate carries a particular charge, while the other plate carries an equal and opposite charge. So the net charge on most capacitors is zero. In the case where you have just one plate, the earth acts like a zero potential surface.
